Need help Joining Video Files

I use Media Join to join my 2000k video segment files into one big file. How should I configure MediaJoin to generate smallest compressed files? Also which output format is best? WMV, MPEG or AVI (Although AVI files are very big).
Eg - which video and/or audio codec selections should I make in the configuration screen. I usually join MPEG and WMV files. Thanks
