jerky framerate

I have a rather unusual problem.
When viewing video files, it runs smoothly while the transport-bar (thingy with play stop etc.) is up but as soon as the bar disappears the video starts to stutter and plays really jerky. Has anyone else experienced this?
I would appreciate any suggestions/feedback
