Then how to put them into ur web site? first u need the conversion tool to convert MKV to Flash Video (FLV) which is easy to delivery over the internet. but do u know how to do it?

If you need convert MKV file to FLV, i recommened try to use VideoCharge.
For video codec - use H263 for support all falsh player, or OnVP6 for get best quility (no support in old FLV players)
