Losing sound

Hi, I’m having trouble converting movie files from AVI to MPEG.First, some of them convert with no sound (I’m using TMPGEnc), no problem, I just decompress the audio.
The problem is then that about 2/3 of the way through the conversion the audio disappears.
The sound is there if I run the file through media player but stops when I am converting it.
Any ideas how to get around this?
It happens if I try to convert to KVCD of standard with a split in the file.

What format is the audio in originally (AC3, Vorbis)?
What priority is the DirectShow Multimedia File Reader at?
