avi and audio don't match

Hi. I have a mkv file with 2 audio streams, subtitle and a video stream. I can extract them fine with MKVEGUI, but the video timing doesn’t match that of the other files, aparently because it’s VFR. Audio files have 23’42” and video file has 18’42”. Subtitles follow audio, but not video. Also, when I try to mux it with one of the audio using Virtual DubMod, I get the message that the avi file doen’s have index entries. What should I do with the video file to make it match the others?
